우리나라 최초로 신부 서품*을 받은 김대건 신부가 귀국하면서 첫발을 내딛은 역사적인 곳을 기념하기 위해 세운 성당이다. 건축공사는 1906년 베르모렐(J. Vermorel, 한국명 장약슬) 신부가 주도하여 이듬해 완공되었다. 처음에는 정면 5칸, 측면 13칸 규모의 한옥성당으로 지어졌다. 1916년에는 목조 종탑을 헐고 성당 전면부에 벽돌조 종탑을 증축하였다. 이때 흙벽을 벽돌벽으로 개조하고, 회랑에 있던 툇마루도 제거하면서 지금과 같은 모습으로 바뀌었다. 건물 내부 기둥에는 칸막이벽을 쳐서 남녀의 공간을 분리하였다.

나바위성당은 전통 한옥과 서양식 벽돌조 건축이 조화를 이루는 독특한 형태를 지니고 있다. 서양식 예배당에 한옥의 구조를 절충시키고 신도들에게 남아있던 유교적 관습을 반영한 사례로서 근대기 성당건축의 특징을 잘 보여준다. 북쪽 언덕에는 1915년에 베르모렐 신부가 휴식과 기도를 위해 세운 망금정이 있고 그 옆에는 1955년에 세운 김대건신부 순교비가 있다. 망금정 아래 바위에는 화산리 마애삼존불이 새겨져 있다. 현재 성당의 사제관은 나바위성지 역사관으로 사용하고 있다. 나바위란 너른 바위가 펼쳐져 있다고 해서 붙여진 이름이다.
