The southern side of the complex consists of a gate passage and a worship area. The central area of the southern side is occupied by a worship hall called Maehwadang, a dormitory for monks called Suseonsa, and a lecture hall called Hongseongnu Pavilion. The area is surrounded by a stone wall to provide privacy. To the right of it are the two gates of the temple, namely, Haetalmun Gate and Cheonwangmun Gate which together create a passage that leads to Geungnakgyo Bridge connecting the southern and the northern side of the temple, separated by Magokcheon Stream. Other structures* on the southern side are Yeongsanjeon Hall, which is the oldest building in the whole temple, Myeongbujeong Hall, and Sansingak Hall.

마곡사는 마곡천을 사이에 두고 남원과 북원의 두 공간으로 나뉜다. 북쪽에 위치한 북원(北院)의 대광보전과 남쪽에 위치한 남원(南院)의 영산전을 중심으로 한 독립적인 사찰이 두 개인 것처럼 보인다. 북원과 남원 양쪽에 불전, 요사, 누각 등 사찰이 갖추어야 할 기본적인 건물들을 각각 갖고 있기 때문에 더욱 그러하다.

영산전을 중심으로 한 남원은 마곡사의 입구이자, ‘수행의 공간’을 구성하고 있다. 오른편은 해탈문을 지나 천왕문으로 연결되고 왼편은 영산전, 명부전, 산신각이 자리한다.

이러한 가람 배치는 1920년에 발간된 『고적조사보고』를 통해 일제강점기부터 현재의 배치와 크게 다르지 않았음을 알 수 있다. 일제강점기 남원에 해당하는 남쪽 권역은 영산전을 주불전으로 삼고 있다. 영산전 전면에는 ‘흥성루(興聖樓)’, 영산전의 전면 북쪽에는 매화당(梅花堂), 남쪽으로는 연향각(燃香閣)이 배치되어 있다. 매화당과 연향각은 각각 건물을 담장으로 둘러싸서 외부에서 접근할 수 없도록 만들었다. 현재와 비교해 보면, 연향각이 수선사(修禪社)로 변경되었고 홍성루 전면에 남원을 둘러싸는 담장을 설치했다는 차이가 있다. 또한 개천을 건널 수 있는 다리가 현재와 비교해 보면 훨씬 동쪽에 위치하고 있다. 즉, 현재의 종각 부근에 다리가 위치하고 있어 천왕문을 지나면 동쪽으로 이동해야만 다리를 건널 수 있었다.
